Since this was my last move, I ultimately lost the game by a point since my turn did not earn me points for each color I had stored. Very irritating. And then to top it off I lost points for losing the game.

You couldn't learn the spell at level 3 (5 black materia). The game only offered you level 1 (3 black materia) and level 2 (4 black materia). You have chosen level 2 (4 black materia): 2 black materia + 3 square materia (wild) + 3 square materia (wild) = 8 materia used = 4 black materia.
